Human Verification Required

1. Bias Mitigation Effectiveness (Real Data)

Test: Run usher-pipeline evidence literature --email YOUR_EMAIL --api-key YOUR_KEY on a small sample (~100 genes) including known well-studied genes (TP53, BRCA1) and novel candidates. Inspect literature_evidence table.

Expected:

  • TP53 should have high total_pubmed_count (>50K) but low cilia_context_count (likely <10)
  • Novel gene with comparable cilia context count but low total publications should have HIGHER literature_score_normalized
  • Verify: SELECT gene_symbol, total_pubmed_count, cilia_context_count, literature_score_normalized FROM literature_evidence ORDER BY literature_score_normalized DESC LIMIT 20

Why human: Unit test validates bias mitigation with synthetic data. Need real PubMed data to confirm formula works with actual publication distribution.

2. PubMed Query Construction Correctness

Test: Pick 2-3 genes with known cilia literature (e.g., IFT88, BBS1, CEP290). Manually verify PubMed queries at https://pubmed.ncbi.nlm.nih.gov/:

  • Query: (IFT88[Gene Name]) AND (cilia OR cilium OR ciliary OR flagellum OR intraflagellar)
  • Compare manual count to cilia_context_count in DuckDB

Expected: Counts should match within ±5% (API timing differences acceptable)

Why human: Need to verify query construction matches PubMed's interpretation. Automated test uses mocked responses, can't validate real query syntax.

3. Long-Running Pipeline Robustness

Test: Start full pipeline run (usher-pipeline evidence literature), interrupt after ~500 genes (Ctrl+C), restart with same command.

Expected:

  • Pipeline resumes from checkpoint (logs: "pubmed_fetch_resume" with checkpoint_genes count)
  • No duplicate genes in final literature_evidence table
  • Total gene count matches gene universe count

Why human: Checkpoint-restart logic exists (fetch.py lines 195-206) but needs real-world validation with interruptions. Unit tests can't simulate actual long-running process interruptions.

4. Rate Limiting Compliance

Test: Monitor network traffic during pipeline run with Wireshark or Charles Proxy. Count requests per second.

Expected:

  • Without API key: ≤3 requests/second sustained
  • With API key: ≤10 requests/second sustained
  • No bursts exceeding rate limit

Why human: Rate limiter implemented (fetch.py lines 19-43) but actual timing depends on system clock, network latency. Need real network monitoring to confirm NCBI compliance.

Concerns:

  1. Long runtime: 3-11 hours for full gene universe (documented in CLI help). Mitigated by API key recommendation and checkpoint-restart.
  2. Test execution blocked: pytest tests/test_literature.py tests/test_literature_integration.py failed with ModuleNotFoundError: No module named 'polars'. This is an environment issue (missing dependencies in system Python), not a code issue. Tests were verified to have correct imports and substantive implementations. Recommend: run tests in proper virtual environment with all dependencies installed per pyproject.toml.
  3. Real PubMed validation pending: Unit tests use synthetic data and mocked Entrez responses. Human verification (items 1-2 above) recommended to validate real-world PubMed query behavior.
